1. Increasing the Usability of the American Time Use Survey: IPUMS ATUS.
PMID:日期:2025-11-14This paper describes IPUMS ATUS, which simplifies the use of time diary data by disseminating a harmonized and enhanced version of the American Time Use Survey (ATUS). The ATUS time diary data capture the detailed activities over a 24 h period for thousands of respondents along with their sociodemographic characteristics. The ability to measure, at a population level, how people spend their time provides nearly endless possibilities for examining questions that hinge on understanding human behavior. The flexible data format can be used to estimate time use as captured by stylized survey questions (e.g., sleep duration, work hours), but it also allows for the study of activity sequencing and the context of time use (e.g., where it happens, who else is present). However, wrangling the complex, hierarchical record structure of the data requires advanced programming skills. To address these challenges, IPUMS ATUS harmonizes the ATUS data and provides customization tools that allow researchers to (i) combine data from multiple original ATUS files and (ii) easily create and save custom variables that summarize time use utilizing the full array of contextual information spread across the complex record structure of the ATUS.

2. {"_":"RNA Sequencing Dataset of Nociceptor Translatomic Response to Injury.","i":["Drosophila"]}
PMID:日期:2025-01-21To prepare to address the mechanisms of injury-induced nociceptor sensitization, we sequenced the translatome of the nociceptors of injured larvae and those of uninjured larvae. Third-instar larvae expressing a green fluorescent protein (GFP)-tagged ribosomal subunit specifically in Class 4 dendritic arborization neurons, recognized as pickpocket-expressing primary nociceptors, via the GAL4/UAS method, were injured by ultraviolet light or sham-injured. Larvae were subjected to translating ribosome affinity purification for the GFP tag and nociceptor-specific ribosome-bound RNA was sequenced.

3. {"_":" and electrochemical impedance spectroscopy of acute and chronic intracranial electrodes.","i":["In vivo","in vitro"]}
PMID:日期:2024-06-06Invasive intracranial electrodes are used in both clinical and research applications for recording and stimulation of brain tissue, providing essential data in acute and chronic contexts. The impedance characteristics of the electrode-tissue interface (ETI) evolve over time and can change dramatically relative to pre-implantation baseline. Understanding how ETI properties contribute to the recording and stimulation characteristics of an electrode can provide valuable insights for users who often don't have access to complex impedance characterizations of their devices. In contrast to the typical method of characterizing electrical impedance at a single frequency, we demonstrate a method for using electrochemical impedance spectroscopy (EIS) to investigate complex characteristics of the ETI of several commonly used acute and chronic electrodes. We also describe precise modeling strategies for verifying the accuracy of our instrumentation and understanding device-solution interactions, both and Included with this publication is a dataset containing both and device characterizations, as well as some example modeling and error structure analysis results. These data can be used for more detailed interpretation of neural recordings performed on common electrode types, providing a more complete picture of their properties than is often available to users. Data discussed here can be found on the Dryad repository at the following link: https://doi.org/10.5061/dryad.8931zcrvw. The dataset is published under a CC0 license.

4. An open dataset of connected speech in aphasia with consensus ratings of auditory-perceptual features.
PMID:日期:2022-10-30Auditory-perceptual rating of connected speech in aphasia (APROCSA) involves trained listeners rating a large number of perceptual features of speech samples, and has shown promise as an approach for quantifying expressive speech and language function in individuals with aphasia. The aim of this study was to obtain consensus ratings for a diverse set of speech samples, which can then be used as training materials for learning the APROCSA system. Connected speech samples were recorded from six individuals with chronic post-stroke aphasia. A segment containing the first five minutes of participant speech was excerpted from each sample, and 27 features were rated on a five-point scale by five researchers. The researchers then discussed each feature in turn to obtain consensus ratings. Six connected speech samples are made freely available for research, education, and clinical uses. Consensus ratings are reported for each of the 27 features, for each speech sample. Discrepancies between raters were resolved through discussion, yielding consensus ratings that can be expected to be more accurate than mean ratings. The dataset will provide a useful resource for scientists, students, and clinicians to learn how to evaluate aphasic speech samples with an auditory-perceptual approach.

5. Annotations of Lung Abnormalities in Shenzhen Chest X-ray Dataset for Computer-Aided Screening of Pulmonary Diseases.
PMID:日期:2022-07-13Developments in deep learning techniques have led to significant advances in automated abnormality detection in radiological images and paved the way for their potential use in computer-aided diagnosis (CAD) systems. However, the development of CAD systems for pulmonary tuberculosis (TB) diagnosis is hampered by the lack of training data that is of good visual and diagnostic quality, of sufficient size, variety, and, where relevant, containing fine region annotations. This study presents a collection of annotations/segmentations of pulmonary radiological manifestations that are consistent with TB in the publicly available and widely used Shenzhen chest X-ray (CXR) dataset made available by the U.S. National Library of Medicine and obtained via a research collaboration with No. 3. People's Hospital Shenzhen, China. The goal of releasing these annotations is to advance the state-of-the-art for image segmentation methods toward improving the performance of fine-grained segmentation of TB-consistent findings in digital Chest X-ray images. The annotation collection comprises the following: 1) annotation files in JSON (JavaScript Object Notation) format that indicate locations and shapes of 19 lung pattern abnormalities for 336 TB patients; 2) mask files saved in PNG format for each abnormality per TB patient; 3) a CSV (comma-separated values) file that summarizes lung abnormality types and numbers per TB patient. To the best of our knowledge, this is the first collection of pixel-level annotations of TB-consistent findings in CXRs. https://data.lhncbc.nlm.nih.gov/public/Tuberculosis-Chest-X-ray-Datasets/Shenzhen-Hospital-CXR-Set/Annotations/index.html.

6. Longitudinal RNA Sequencing of Skin and DRG Neurons in Mice with Paclitaxel-Induced Peripheral Neuropathy.
PMID:日期:2022-05-30Paclitaxel-induced peripheral neuropathy is a condition of nerve degeneration induced by chemotherapy, which afflicts up to 70% of treated patients. Therapeutic interventions are unavailable due to an incomplete understanding of the underlying mechanisms. We previously discovered that major physiological changes in the skin underlie paclitaxel-induced peripheral neuropathy in zebrafish and rodents. The precise molecular mechanisms are only incompletely understood. For instance, paclitaxel induces the upregulation of MMP-13, which, when inhibited, prevents axon degeneration. To better understand other gene regulatory changes induced by paclitaxel, we induced peripheral neuropathy in mice following intraperitoneal injection either with vehicle or paclitaxel every other day four times total. Skin and dorsal root ganglion neurons were collected based on distinct behavioural responses categorised as "pain onset" (d4), "maximal pain" (d7), "beginning of pain resolution" (d11), and "recovery phase" (d23) for comparative longitudinal RNA sequencing. The generated datasets validate previous discoveries and reveal additional gene expression changes that warrant further validation with the goal to aid in the development of drugs that prevent or reverse paclitaxel-induced peripheral neuropathy.

7. A Disease Control-Oriented Land Cover Land Use Map for Myanmar.
PMID:日期:2021-06-13Malaria is a serious infectious disease that leads to massive casualties globally. Myanmar is a key battleground for the global fight against malaria because it is where the emergence of drug-resistant malaria parasites has been documented. Controlling the spread of malaria in Myanmar thus carries global significance, because the failure to do so would lead to devastating consequences in vast areas where malaria is prevalent in tropical/subtropical regions around the world. Thanks to its wide and consistent spatial coverage, remote sensing has become increasingly used in the public health domain. Specifically, remote sensing-based land cover/land use (LCLU) maps present a powerful tool that provides critical information on population distribution and on the potential human-vector interactions interfaces on a large spatial scale. Here, we present a 30-meter LCLU map that was created specifically for the malaria control and eradication efforts in Myanmar. This bottom-up approach can be modified and customized to other vector-borne infectious diseases in Myanmar or other Southeastern Asian countries.

8. TIRF Microscope Image Sequences of Fluorescent IgE-FcεRI Receptor Complexes inside a FcεRI-Centric Synapse in RBL-2H3 Cells.
PMID:日期:2019-07-28Total internal reflection fluorescence (TIRF) microscope image sequences are commonly used to study receptors in live cells. The dataset presented herein facilitates the study of the IgE-FcεRI receptor signaling complex (IgE-RC) in rat basophilic leukemia (RBL-2H3) cells coming into contact with a supported lipid bilayer with 25 mol% N-dinitrophenyl-aminocaproyl phosphatidylethanolamine, modeling an immunological synapse. TIRF microscopy was used to image IgE-RCs within this FcεRI-centric synapse by loading RBL-2H3 cells with fluorescent anti-dinitrophenyl (anti-DNP) immunoglobulin E (IgE) in suspension for 24 h. Fluorescent anti-DNP IgE (IgE) concentrations of this suspension increased from 10% to 100% and corresponding non-fluorescent anti-DNP IgE concentrations decreased from 90% to 0%. After the removal of unbound anti-DNP IgE, multiple image sequences were taken for each of these ten conditions. Prior to imaging, anti-DNP IgE-primed RBL-2H3 cells were either kept for a few minutes, for about 30 min, or for about one hour in Hanks buffer. The dataset contains 482 RBL-2H3 model synapse image stacks, dark images to correct for background intensity, and TIRF illumination profile images to correct for non-uniform TIRF illumination. After background subtraction, non-uniform illumination correction, and conversion of pixel units from analog-to-digital units to photo electrons, the average pixel intensity was calculated. The average pixel intensity within FcεRI-centric synapses for all three Hanks buffer conditions increased linearly at a rate of 0.42 ± 0.02 photo electrons per pixel per % IgE in suspension. RBL-2H3 cell degranulation was tested by detecting β-hexosaminidase activity. Prolonged RBL-2H3 cell exposure to Hanks buffer inhibited exocytosis in RBL-2H3 cells.

9. Urbanization in India: Population and Urban Classification Grids for 2011.
PMID:日期:2019-02-26India is the world's most populous country, yet also one of the least urban. It has long been known that India's official estimates of urban percentages conflict with estimates derived from alternative conceptions of urbanization. To date, however, the detailed spatial and settlement boundary data needed to analyze and reconcile these differences have not been available. This paper presents gridded estimates of population at a resolution of 1 km along with two spatial renderings of urban areas-one based on the official tabulations of population and settlement types (i.e., statutory towns, outgrowths, and census towns) and the other on remotely-sensed measures of built-up land derived from the Global Human Settlement Layer. We also cross-classified the census data and the remotely-sensed data to construct a hybrid representation of the continuum of urban settlement. In their spatial detail, these materials go well beyond what has previously been available in the public domain, and thereby provide an empirical basis for comparison among competing conceptual models of urbanization.

10. Comparison of Micro-Census Results for Magarya Ward, Wurno Local Government Area of Sokoto State, Nigeria, with Other Sources of Denominator Data.
PMID:日期:2019-01-25Routine immunization coverage in Nigeria is suboptimal. In the northwestern state of Sokoto, an independent population-based survey for 2016 found immunization coverage with the third dose of Pentavalent vaccine to be 3%, whereas administrative coverage in 2016 was reported to be 69%. One possibility driving this large discrepancy is that administrative coverage is calculated using an under-estimated target population. Official population projections from the 2006 Census are based on state-specific standard population growth rates. Immunization target population estimates from other sources have not been independently validated. We conducted a micro-census in Magarya ward, Wurno Local Government Area of Sokoto state to obtain an accurate count of the total population living in the ward, and to compare these results with other sources of denominator data. We developed a precise micro-plan using satellite imagery, and used the navigation tool EpiSample v1 in the field to guide teams to each building, without duplications or omissions. The particular characteristics of the selected ward underscore the importance of using standardized shape files to draw precise boundaries for enumeration micro-plans. While the use of this methodology did not resolve the discrepancy between independent and administrative vaccination coverage rates, a simplified application can better define the target population for routine immunization services and estimate the number of children still unprotected from vaccine-preventable diseases.
