1. Optimizing antibody-dependent cellular phagocytosis for cancer immunotherapy: mechanisms, constraints, and therapeutic strategies.
1. 优化抗体依赖性细胞吞噬作用用于癌症免疫治疗:机制、限制因素和治疗策略PMID:日期:2026-10-02Accumulating evidence demonstrates that antibody-dependent cellular phagocytosis (ADCP), mediated by tumor-associated macrophages via Fcγ receptors (FcγR), represents a key Fc-dependent effector mechanism for selected antitumor monoclonal antibodies, including rituximab in B-cell malignancies, trastuzumab in HER2-positive cancers, cetuximab in EGFR-expressing tumors, and daratumumab in multiple myeloma. Beyond direct tumor cell clearance, macrophage-driven ADCP acts as a critical innate-adaptive immune bridge by facilitating antigen processing, intercellular immune crosstalk and downstream adaptive immune activation. However, ADCP is not uniformly beneficial. Depending on target antigen properties, macrophage functional state, and tumor microenvironmental cues, excessive or dysregulated ADCP may instead drive macrophage dysfunction, immunosuppressive remodeling, adaptive resistance, and dose-limiting toxicities. These observations highlight the need for a more selective and mechanistically informed framework for understanding and therapeutically harnessing ADCP in cancer immunotherapy. This review summarizes the molecular regulation of ADCP, including FcγR signaling, cytoskeletal dynamics, phagosome formation and maturation, and phagocytosis checkpoint control, and discusses how these mechanisms shape phagocytic quality and therapeutic outcomes. We propose a conceptual shift from phagocytosis maximization to phagocytosis optimization and highlight strategies to improve the efficacy and safety of ADCP-based cancer immunotherapy. This review emphasizes four key concepts. First, it outlines the molecular cascade governing ADCP from FcγR-mediated signaling to phagosome maturation and degradation. Second, it highlights the dual roles of ADCP in tumor immunity, showing that productive ADCP promotes tumor clearance and immune priming, whereas dysregulated ADCP drives immunosuppression and toxicity. Third, it proposes that therapeutic ADCP should be defined by tumor selectivity and durable immune activation rather than engulfment alone. Fourth, it summarizes six major strategies to enhance beneficial ADCP, including Fc engineering, antigen-binding optimization, FcγRIIb blockade, targeting "don't-eat-me" signals, macrophage reprogramming, and combination with immune checkpoint inhibitors.

2. pLM-HP: Peptide hormone prediction using pre-trained protein language model representations.
2. pLM-HP:利用预训练蛋白质语言模型表示进行肽类激素预测PMID:日期:2026-10-02Peptide hormones play key roles in metabolic regulation, growth and development, and the maintenance of homeostasis and are important targets for drug discovery and design. However, traditional experimental methods for screening and identifying peptide hormones are costly and inefficient. Although existing machine learning methods have made some progress, they pay limited attention to class imbalance, and there is still room to improve prediction performance. This study aimed to develop an effective deep learning framework for imbalanced peptide hormone prediction and to improve the recognition of hormone peptides as the minority class. We developed pLM-HP, a deep learning framework based on a pre-trained protein language model. The framework combines the ESM2 protein language model with a bidirectional long short-term memory network. ESM2 was first used to obtain high-dimensional global contextual embeddings from peptide sequences, and BiLSTM was then applied to model sequential dependencies between residues. Class weights were incorporated into the loss function to reduce bias caused by class imbalance. Compared with traditional feature-based methods, pLM-HP achieved a BACC of 95.61% and an MCC of 0.802 in five-fold cross-validation, and a BACC of 95.64% and an MCC of 0.824 on the independent test set. The model also maintained stable and strong performance under imbalanced data conditions. These results indicate that combining protein language models with sequence modeling and class-imbalance learning strategies is an effective way to improve peptide hormone prediction. pLM-HP may provide a useful tool for high-throughput functional peptide screening and prioritization of candidate peptide hormones. 3. Integrative genomics decoding DNA methylation-mediated genetic control of complex traits in pigs.
3. 整合基因组学解码DNA甲基化介导的猪复杂性状遗传调控PMID:日期:2026-10-02DNA methylation is an important epigenetic feature associated with genetic regulation, gene expression, and phenotypic variation. However, the genetic architecture, regulatory organization, and trait relevance of the porcine skeletal muscle methylome remain poorly characterized. This study aimed to characterize the genetic regulation of DNA methylation in porcine skeletal muscle and identify genetically supported relationships among genotype, methylation, gene expression, and complex traits. We integrated 185 whole-genome bisulfite sequencing (WGBS) datasets, alongside integrated RNA-seq, Hi-C, and genetic association datasets of growth and meat quality traits. Cis-methylation quantitative trait loci (cis-meQTLs) were mapped at both the single-CpG and CpG-block levels. Genetically regulated methylation signals were further integrated with eQTL and GWAS results using colocalization, Mendelian randomization, mediation analysis, and chromatin interaction annotation. In addition, genotype-predicted methylation was used to construct methylation-based genetic scores (MGS), and a prioritized CpG block was functionally assessed using CRISPR-dCas9-TET1-mediated demethylation. We identified widespread cis-genetic control of skeletal muscle DNA methylation, revealing both single-CpG and block-level regulatory architectures. CpG-block methylation captured broader and more abundant genetic regulatory signals than single-CpG methylation, supporting methylation blocks as regional methylation features. Integrative analyses prioritized 6,894 candidate genes and highlighted genetically supported regulatory relationships linking methylation, transcription, and economically important traits. MGS showed moderate predictive performance for several carcass and meat-quality traits, including backfat thickness. Targeted demethylation of a CpG block increased SOCS3 protein abundance and altered proliferation-related phenotypes in porcine muscle satellite cells, providing proof-of-concept functional support for this prioritized locus. Porcine skeletal muscle DNA methylation is extensively influenced by cis-genetic variation. Integrating genetically regulated methylation with expression and trait-associated signals provides an interpretable framework for prioritizing candidate regulatory relationships and trait-associated loci.

4. Genetic dissection of starch and protein quality traits and their potential co-regulation with grain yield in maize.
PMID:日期:2026-09-28Kernel starch and protein contents are major determinants of maize grain quality and end-use value, whereas yield remains the primary breeding objective. These traits are genetically complex and interrelated, potentially sharing genetic effects while exhibiting trade-offs. Recent advances in quantitative genetics, genome-wide association studies, and multi-omics have generated vast but scattered datasets on maize quality traits. However, an integrated analysis of research trends, genetic architecture, and systematic mining of candidate genes underlying starch and protein contents and their relationships with grain yield is lacking. This review aims to systematically summarize research progress and emerging trends in the genetic and molecular regulation of maize starch and protein contents, to mine and prioritize candidate genes for these quality traits, and to elucidate their genetic basis in relation to yield-related traits. By integrating bibliometric analysis with genetic and multi-omics evidence, the review provides a coherent framework and valuable resources to support the joint improvement of grain quality and yield in modern maize breeding. The review highlights three major scientific concepts. First, bibliometric analyses reveal a transition from classical QTL mapping toward genome-wide and system-level approaches, reflecting a shift in maize quality research paradigms. Second, by integrating functionally characterized maize genes, QTLs/QTNs, multi-omics integrative networks, and maize orthologs of regulators from rice and wheat, the review summarizes experimentally supported regulatory relationships, identifies genomic hotspots, and generates prioritized candidate gene resources for further investigation. Third, this review identifies genomic regions and candidate genes that are co-localized with or jointly associated with grain quality and yield traits, providing candidate genetic resources for investigating potential multi-trait effects and quality-yield trade-offs. Together, these insights demonstrate the value of integrative analysis for gene resource mining and outline a conceptual and practical roadmap for multi-omics-assisted precision maize breeding.

5. Comparative diagnostic performance of robotic, electromagnetic navigation, and fluoroscopy bronchoscopy for lung cancer in peripheral pulmonary lesions: a prospective, multicenter, parallel-controlled trial.
5. 机器人、电磁导航和透视支气管镜对外周肺病变肺癌的比较诊断性能:一项前瞻性、多中心、平行对照试验PMID:日期:2026-09-21Peripheral pulmonary lesions (PPLs) are difficult to access bronchoscopically due to their distal location. Although robotic, electromagnetic navigation, and fluoroscopy-guided systems have been developed, inconsistent study designs have limited direct comparison of their diagnostic performance. This study aimed to compare the diagnostic performance and lesion-specific advantages of robotic bronchoscopy system (RBS), electromagnetic navigation bronchoscopy(ENB), and fluoroscopy bronchoscopy(FB) for PPLs. In this multicenter, prospective, parallel-controlled trial, consecutive patients with suspected PPLs from 7 centers were assigned to the RBS, ENB or FB groups according to a predefined cyclic sequence for biopsy between 2019 and 2023. Subgroup analyses of diagnostic yield were performed according to lesion characteristics. Machine-learning models and a web-based platform were developed for clinical evaluation. A total of 270 patients were included, with 90 patients in each group. RBS achieved a higher overall diagnostic yield than ENB and FB (87.8%, 83.3% and 63.3%, respectively; P < 0.001). Strict diagnostic yield was also highest in the RBS group (81.1% vs 61.1% and 47.8%; P < 0.001). In the subgroup analysis, RBS performed better for 15-30 mm lesions and lesions within 15 mm of the pleura (P < 0.005), whereas ENB showed a diagnostic yield comparable to RBS for malignant, larger and solid lesions. Navigation and biopsy success rates in the RBS group were 100%, with more precise trajectories and lower displacement than the other two techniques (P < 0.001). Based on lesion characteristics, internally developed models (all AUC > 0.96) were integrated into a visualization platform to estimate the technique-specific diagnostic success for individualized PPLs. This multicenter study demonstrates that RBS, ENB and FB have distinct diagnostic advantages across different PPL subgroups. RBS showed better diagnostic performance in selected challenging lesions, whereas ENB achieved comparable performance in malignant, solid, or larger lesions. The image-based prediction platforms may further support individualized selection of transbronchial navigation strategies for PPL or lung cancer diagnosis.

6. AASIA: A comprehensive protein structural interactome database for agricultural animals.
6. AASIA:一个用于农业动物的综合性蛋白质结构相互作用组数据库PMID:日期:2026-09-19Agricultural animals are essential for global food production and sustainable agriculture. Improving disease resistance and economically important traits is critical for ensuring food security. Proteome-wide protein-protein interactions (PPIs), termed as interactomes, underlie key biological processes in cells, making them critical for deciphering the genome-phenome relationship. However, species-specific PPI resources remain limited for most agricultural animals. Motivated by the rapid development of deep learning and breakthroughs in AI-driven protein structure prediction, we attempted to develop an integrated structural interactome resource for agricultural animals. We predicted species-specific interactomes through an integrative prediction pipeline that combines interolog mapping, domain-domain interaction inference, and deep learning. The 3D complex structures of all predicted PPIs were further generated using ESMFold. We established AASIA (Agricultural Animals Structural Interactome Atlas; https://aasia.zzdlab.com), a user-friendly database comprising 410,421 high-confidence PPIs and corresponding complex structures across five key species, including Anas platyrhynchos, Bos taurus, Gallus gallus, Ovis aries, and Sus scrofa. AASIA provides the first proteome-scale structural interactome resource for five key agricultural animals. By integrating interaction prediction with structural modeling, it enables mechanistic insight into agriculturally relevant traits and supports applications in variant interpretation, multi-omics integration, and molecular breeding.

7. Rhizosphere micro-environment restructuring by foliar 24-epibrassinolide enhances wheat resilience to polyethylene nanoplastics.
7. 叶面喷施24-表油菜素内酯重构根际微环境增强小麦对聚乙烯纳米塑料的抗逆性PMID:日期:2026-09-18The stress effects of nanoplastics (NPs) on wheat growth have been increasingly reported. The plant growth regulator 24-epibrassinolide (EBL) shows potential in mitigating abiotic stress, but the mechanisms by which it alleviates NPs toxicity-particularly through root metabolites, rhizosphere metabolites, and rhizosphere microbial communities-remain unclear. This study aimed to investigate how EBL mitigates polyethylene nanoplastics (PE-NPs) stress in wheat, focusing on plant growth, root metabolism, rhizosphere metabolites, and rhizosphere microbial communities. Wheat seedlings were treated with PE-NPs with or without exogenous EBL. Growth parameters, photosynthesis, oxidative damage, and antioxidant enzyme activities were measured. Integrated metabolomics and mass spectrometry imaging (MSI) technologies were employed to characterize metabolic alterations and to spatially visualize metabolite distributions. Rhizosphere metabolites were analyzed using triple quadrupole mass spectrometry, and rhizosphere microbial communities were characterized through high-throughput sequencing, with functional profiles inferred based on 16S rRNA data. EBL treatment significantly alleviated PE-NPs toxicity, increasing shoot and root lengths by 6 % and 14 % and enhancing fresh weights by 16 % and 32 %, respectively. It improved photosynthetic efficiency, reduced malondialdehyde (MDA) accumulation in shoots (29 %) and roots (25 %), and enhanced antioxidant activity and increased jasmonic acid levels. Metabolomics and spatial metabolomics revealed changes in flavonoid biosynthesis, starch/sucrose metabolism, and purine metabolism in wheat roots. Rhizosphere metabolite analysis showed enrichment of galactose, starch/sucrose, and alpha-linolenic acid metabolism. Additionally, EBL enhanced the abundance of Actinobacteriota and Acidobacteriota and increased predicted plastic-degradation-related functions based on FAPROTAX analysis, improved soil physicochemical properties, and increased available nitrogen and phosphorus levels. Exogenous EBL alleviated PE-NPs toxicity in wheat by improving photosynthetic performance, reprogramming root metabolism, and reshaping rhizosphere metabolite and microbial profiles. These findings provide new insights into EBL-mediated tolerance to PE-NPs and support further evaluation of foliar EBL as a plant-centered strategy for improving wheat resilience under nanoplastic stress.

8. METTL16 maintains photoreceptor integrity via splicing fidelity, mRNA stability, and translational regulation.
8. METTL16通过剪接保真度、mRNA稳定性和翻译调控来维持光感受器的完整性PMID:日期:2026-09-15N6-methyladenosine (mA) RNA modification is essential for retinal homeostasis. Pathogenic mutations in U6 snRNA have recently been identified in families with retinitis pigmentosa (RP), underscoring the importance of precise RNA processing in photoreceptor survival. METTL16 installs mA at A43 of U6 snRNA, but its retinal role remains unknown. To define the role of METTL16 in photoreceptor maintenance and determine how its deficiency contributes to retinal degeneration. We generated rod-specificMettl16knockout (RKO) mice. Visual function was comprehensively evaluated by electroretinography, light-dark box test, and optomotor response. Retinal morphology was examined using immunohistochemical staining. Multi-omics profiling (RNA-seq, proteomics, MeRIP-seq) systematically identified differentially expressed genes and downstream targets. Translational efficiency was assessed through SUnSET assay and polysome profiling. RKO mice exhibited progressive visual impairment, photoreceptor degeneration, and synaptic defects. Mechanistically, METTL16 deficiency disrupted multiple layers of RNA regulation. In the nucleus, loss of U6 snRNA A43 mA modification impaired 5' splice-site selection, causing aberrant exon skipping in RP-associated genes, including Tulp1 and Pde6g, before overt degeneration. METTL16 deficiency also altered mA-associated regulation of selected transcripts, including Tor1b and Nlgn2. In the cytoplasm, METTL16 associated with translation-related factors, and its loss was accompanied by reduced global translation efficiency and decreased levels of several phototransduction proteins. These findings identify METTL16 as a regulator of photoreceptor integrity through U6 snRNA modification and mA-associated transcript regulation, with additional evidence supporting a potential role in translational control. They provide a mechanistic link between RNA dysregulation and retinal degeneration.

9. IGFBP7 promotes sepsis-induced multiple organ dysfunction by enhancing OGDH-mediated succinate accumulation.
9. IGFBP7通过增强OGDH介导的琥珀酸积累促进脓毒症诱导的多器官功能障碍PMID:日期:2026-09-13Sepsis is a life-threatening systemic inflammatory syndrome frequently complicated by multiple organ dysfunction, yet the molecular mechanisms driving organ failure during sepsis remain poorly understood. Insulin-like growth factor-binding protein 7 (IGFBP7) has been implicated in various organ diseases; however, its role in sepsis-induced multiple organ dysfunction remains unclear. This study aimed to determine whether IGFBP7 contributes to the pathogenesis of sepsis-induced multiple organ dysfunction and to elucidate the underlying mechanisms. Circulating IGFBP7 levels were measured in patients and mice with sepsis. Global and organ-specific Igfbp7 knockout mice were used to evaluate the role of IGFBP7 in cecal ligation and puncture (CLP)-induced sepsis. Liquid chromatography-tandem mass spectrometry was used to investigate the downstream mechanisms. Serum IGFBP7 levels were markedly elevated in patients with sepsis and positively correlated with indices of organ dysfunction. IGFBP7 expression was also increased in the circulation and multiple organs of septic mice. Global or organ-specific deletion of Igfbp7 significantly alleviated CLP-induced multiple organ injury and inflammatory responses. Mechanistically, IGFBP7 interacted with 2-oxoglutarate dehydrogenase (OGDH) and was associated with reduced OGDH-sirtuin 5 association, increased overall OGDH succinylation, enhanced OGDH activity, and excessive succinate accumulation. Succinate accumulation disrupted mitochondrial homeostasis, promoted oxidative stress, and amplified proinflammatory responses. Importantly, anti-IGFBP7 treatment restored mitochondrial integrity, improved organ function, and reduced systemic inflammation. These findings identify IGFBP7 as a critical metabolic regulator in sepsis and highlight an IGFBP7-OGDH-succinate axis that contributes to mitochondrial dysfunction and inflammatory injury. Targeting IGFBP7 may represent a potential therapeutic strategy for sepsis-induced multiple organ dysfunction.

10. Multi-omics integration identifies GmISO5 as a key regulator of seed isoflavone biosynthesis and implicates it in the response to soybean mosaic virus.
10. 多组学整合鉴定出GmISO5是种子异黄酮生物合成的关键调控因子,并表明其参与大豆花叶病毒应答反应PMID:日期:2026-09-13Isoflavones are specialized metabolites that accumulate abundantly in soybean seeds, contributing to nutritional quality, human health benefits, and plant defense. Although the core isoflavone biosynthetic pathway has been well characterized, its upstream regulatory network and potential relationship with plant stress responses remain incompletely understood. This study aimed to identify key regulators of seed isoflavone accumulation and to assess whether the identified regulator is associated with the soybean response to soybean mosaic virus (SMV) infection. We integrated genome-wide and transcriptome-wide association analyses with CRISPR/Cas9-mediated knockout, transcriptome profiling, molecular interaction assays, co-expression network analysis, and population genetic analysis. GmISO5 was identified as a major genetic determinant of seed isoflavone content. CRISPR/Cas9-mediated knockout of GmISO5 reduced total seed isoflavones by approximately 80% and broadly altered the expression of isoflavone-pathway genes. Molecular assays demonstrated that GmISO5 directly binds to and activates the promoters of GmHIDH and GmCHS1, which encode 2-hydroxyisoflavanone dehydratase and chalcone synthase, respectively, demonstrating direct regulation at distinct steps of the isoflavone biosynthetic pathway. Transcriptome profiling and co-expression network analysis further placed GmISO5 within an isoflavone-enriched regulatory module. Following SMV inoculation, GmISO5 knockout lines exhibited more severe symptoms and higher viral accumulation, implicating GmISO5 in the response to SMV infection. Population genetic analyses showed that the low-isoflavone haplotype (GmISO5) reached 91% frequency in improved cultivars, suggesting that its enrichment may have resulted from indirect selection for seed-weight and oil-content traits associated with GmISO5 rather than direct selection for reduced isoflavone accumulation. GmISO5 is a key regulator of soybean seed isoflavone accumulation that directly activates GmHIDH and GmCHS1. The increased SMV susceptibility of GmISO5 knockout lines further implicates GmISO5 in the soybean response to SMV infection, although whether reduced isoflavone accumulation directly causes the altered SMV phenotype remains to be established.
