1. Metabolite extraction as a coverage gate in metabolomics.
PMID:日期:2026-10-01Metabolomics aims to measure a chemically diverse metabolome, but the observable metabolome is first defined by extraction. Extraction creates a matrix environment in which metabolites can (1) bind residual proteins, precipitated surfaces, membranes, metals, and other sample components, or (2) serve as substrates for residual catalytic activity. These metabolite-matrix interactions are not fixed; they depend on solvent composition, water content, pH, salt, protein state, and, critically, extraction concentration. As the biomass-to-solvent ratio increases, the concentrations of metabolites, binding sites, and active residual enzymes increase together, raising the opportunity for matrix retention and post-extraction conversion. Consequently, broad metabolome coverage requires treating extraction as an analytical selection step, with solvent conditions, matrix effects, biomass-to-solvent ratio, and extraction linearity controlled, validated, and reported as core determinants of metabolite recovery.

2. Enzymatic tailoring of prebiotic oligosaccharides, flavonoids, and terpenoids for enhanced physiological effects.
PMID:日期:2026-09-22Next-generation functional foods provide a paradigm shift from generalized healthcare to personalized nutrition. Rational design of functional ingredients based on structure-activity relationships is essential for their further development. Because of high substrate specificity and selectivity, enzymes enable the precise conversion of food components into targeted bioactive molecules. Among diverse functional ingredients, prebiotic oligosaccharides (OSs), flavonoids, and terpenoids are particularly suitable for enzyme-guided design because their biological activities strongly depend on structural features. In this review, we overview enzymatic approaches for developing degree-of-polymerization-controlled prebiotic OSs and for modifying flavonoids and terpenoids to enhance their biological activities with brief perspectives on structure-activity relationships for rational design. Representative biocatalytic strategies, including synthetic route selection and suitable enzyme engineering, are discussed for structural control and enhanced biocatalytic performance. The approaches presented here extend beyond the selected examples, highlighting the potential of enzyme-guided design to expand the repertoire of structurally defined functional food ingredients.

3. What's next for metabolomics?
PMID:日期:2026-09-17Metabolomics has become a mainstream approach that examines the metabolic composition of biological systems in relation to their physiological and disease states. Using analytical techniques such as nuclear magnetic resonance spectroscopy and mass spectrometry, metabolomics enables detailed profiling of small molecules in cells, tissues, and biofluids. Recent methodological advances, along with the integration of big data analytics and expanding metabolite databases, have significantly enhanced the accuracy and scope of metabolomics research. However, despite over twenty years of development, metabolomics still encounters challenges in annotation, automation, and standardization, which are crucial for fully leveraging recent advances in machine learning and applying metabolomics in biological and clinical studies. Recently, a group of experts assembled to discuss future strategies for standardization and automation and their potential in clinical research. This review underscores critical and unresolved issues in current metabolomics research and suggests pathways toward solutions.

4. Cell-free systems as complementary Test layers for protein engineering in biofoundry workflows.
PMID:日期:2026-09-15Biofoundries have expanded the scale and design space of synthetic biology by combining laboratory automation with artificial intelligence-assisted protein engineering. As these workflows process larger numbers of variants, the Test phase becomes increasingly important: engineered proteins need to be characterized rapidly, quantitatively, and in formats that fit automated operation. Cell-free systems (CFSs) offer a practical way to meet these needs because they separate protein synthesis from cell growth and provide direct access to both the expressed proteins and the reaction environment. In this review, we discuss the complementary roles of lysate-based CFSs and PURE-type reconstituted CFSs as biochemical Test layers in biofoundry workflows. Their flexible use may broaden biofoundry applications and support more efficient Design-Build-Test-Learn cycles.

5. From traditional fermented food to microbial food: lessons from local fermented foods.
PMID:日期:2026-08-24Microbial food, food and ingredients produced leveraging microorganisms, represents a promising pathway toward sustainable and nutritious food systems. Translation of microbial food to everyday life, however, has lagged behind because of economic feasibility, regulations, and public perception. Innovative solutions are awaited to address current bottlenecks of microbial food in feedstock supply, microbial diversity, infrastructure requirements, and societal acceptance. At this point, local fermented food, an indispensable part of sustainable local food systems over a long period of time, can provide clues for innovation. Here, taking Indonesian fermented foods as example cases, we discuss alternative strategies for microbial food development, including feedstock and microbial host diversification, decentralized production, and culinary transformation of microbial biomass. Integrating such lessons from the local traditional fermentation strategies can help drive the translation of microbial food to daily life and sustainable production and consumption of nutritious food for human and planetary health.

8. Extracellular vesicle lipidomics for disease diagnostics and mechanism-informed discovery.
PMID:日期:2026-08-15Extracellular vesicles (EVs) are cell-released nanoparticles whose lipid membranes enclose molecular cargo and contribute to vesicle stability, uptake, and biological activity. EV composition encodes and transmits biological information, reflecting cellular origin, membrane remodeling, metabolism, and disease-associated stress. This makes EV lipidomics highly relevant for diagnostics, therapeutics, mechanism-informed discovery, and emerging biotechnology. Recent advances in isolation, characterization, and lipidomics approaches are making EV lipid profiles increasingly interpretable. At the same time, low sample biomass, heterogeneity, co-isolated particles, extraction bias, and variable confidence in lipid detection, annotation, and quantification remain important design considerations. In this review, we discuss how recent EV lipidomics studies are moving beyond untargeted biomarker discovery toward mechanistic questions about membrane adaptation, cellular origin, intercellular communication, and function. We then examine applications in cancer and neurodegeneration, where recent work illustrates the biological and biotechnological potential of EV lipidomes. We argue that the next phase of EV lipidomics will require stronger integration of EV characterization, quality controls, matched biofluid comparisons, and functional assays. With rigorous analytical design, EV lipidomics is evolving into a powerful platform for mechanistic discovery, diagnostic development, and therapeutic delivery.

9. Terpenoid biosynthesis in yeasts: metabolic diversity and opportunities for food fermentation.
PMID:日期:2026-08-14Terpenoids are key contributors to aroma in fermented foods and beverages, yet yeast has traditionally been considered a poor source of de novo monoterpenes. Increasing evidence shows that fermentative yeasts possess an intrinsic capacity to produce volatile isoprenoids through the native mevalonate pathway in the absence of plant precursors. Central to this metabolic plasticity is the prenyltransferase Erg20p, which regulates the balance between geranyl diphosphate (GPP) and farnesyl diphosphate. Variations in ERG20 structure and kinetics can enhance GPP availability, enabling monoterpene formation via metabolic 'leakage', as previously observed for geraniol production. In parallel, several yeast species naturally produce sesquiterpenes such as farnesol and nerolidol. These insights highlight new opportunities to exploit yeast metabolic diversity through non-GMO (Genetic Modified Organisms) strategies for terpene-driven flavor innovation in food fermentations.

10. {"_":"Yeast single-cell proteins from CO with tandem biological systems.","sub":["2"]}
PMID:日期:2026-08-13Production of customized yeast single-cell protein (SCP) from CO offers a sustainable avenue to convert a major carbon emission process into a carbon-conserving production route of food and feed. Here, we highlight a specific approach for SCP production from CO using sequentially connected yet spatially separated tandem biological systems, which consist of a first unit for CO fixation followed by a second unit for precision fermentation toward customized SCPs. We discuss the design principles of the system, review current efforts to convert CO using natural and engineered autotrophs, and outline the potential of yeast for customized SCP production. Finally, we underscore the critical role of nitrogen sources for efficient SCP production.
