1. SemNet Explorer: An Evidence-Grounded Knowledge Graph-LLM Framework for Multi-Scale Mechanistic Reporting Across Biomedical Domains.
PMID:日期:2026-05-25Mechanistic reporting from large-scale biomedical knowledge graphs remains challenging, particularly when integrating structured graph evidence with large language model (LLM)-based explanation in a reproducible and auditable manner. Existing approaches either rely on manual synthesis of graph-derived results or generate unconstrained narratives that lack traceability to underlying evidence. We present , an evidence-grounded knowledge graph-LLM unified framework for automated mechanistic reporting across biomedical domains using SemNet 2.0, a PubMed-scale heterogeneous knowledge graph. Given a set of target concepts and a selected semantic layer, the framework organizes graph-derived evidence into structured regions and generates two complementary report types: global reports for process-level mechanisms and anchor-centric reports for localized mediator-based explanations. A central methodological contribution is an ablation-derived adaptive grounding policy: we systematically compare alternative evidence-integration strategies across report types, semantic layers, and region structures, and use the resulting preferences to guide prompt selection in the deployed system. SemNet Explorer produces stable region decompositions and interpretable report scaffolds across molecular (AAPP), disease-level (DSYN), and pharmacologic (PHSU) representations. For global reports, explicit evidence grounding improves expression quality more consistently than content accuracy, with benefits dependent on evidence density and semantic abstraction. In contrast, anchor-centric reports show consistent improvements in both content and expression under stronger, mediator-constrained prompting. These findings are supported by both pairwise ablation comparisons and absolute score analyses. SemNet Explorer establishes a generalizable unified framework and interactive platform for transforming knowledge graph evidence into reproducible mechanistic narratives across biomedical domains, including multimorbidity analysis, comparative pathophysiology, drug repurposing, and adverse event discovery. The results demonstrate that effective knowledge graph-LLM integration requires adaptive, context-dependent evidence grounding rather than fixed prompting strategies.

2. Source Robust Non-Parametric Reconstruction of Epidemic-like Event-Based Network Diffusion Processes Under Online Data.
PMID:日期:2025-10-16Temporal network diffusion models play a crucial role in healthcare, information technology, and machine learning, enabling the analysis of dynamic event-based processes such as disease spread, information propagation, and behavioral diffusion. This study addresses the challenge of reconstructing temporal network diffusion events in real time under conditions of missing and evolving data. A novel non-parametric reconstruction method by simple weights differentiationis proposed to enhance source detection robustness with provable improved error bounds. The approach introduces adaptive cost adjustments, dynamically reducing high-risk source penalties and enabling bounded detours to mitigate errors introduced by missing edges. Theoretical analysis establishes enhanced upper bounds on false positives caused by detouring, while a stepwise evaluation of dynamic costs minimizes redundant solutions, resulting in robust Steiner tree reconstructions. Empirical validation on three real-world datasets demonstrates a 5% improvement in Matthews correlation coefficient (MCC), a twofold reduction in redundant sources, and a 50% decrease in source variance. These results confirm the effectiveness of the proposed method in accurately reconstructing temporal network diffusion while improving stability and reliability in both offline and online settings.

3. Almost Nobody Is Using ChatGPT to Write Academic Science Papers (Yet).
PMID:日期:2024-10-11We assessed 19,000 scientific introductions to measure the level of undisclosed use of ChatGPT in scientific papers published in 2023 and early 2024. We applied a "stylistics" approach that has previously been shown to be effective at differentiating AI-generated text from human-written text in a variety of venues. Ten different MDPI journals were selected for this study, and the rate of use of undisclosed AI writing in these journals was fairly consistent across the journals. We estimate that ChatGPT was used for writing or significant editing in about 1 to 3% of the introductions tested. This analysis is the first systematic study of detecting undisclosed ChatGPT in published manuscripts in cases where obvious indicators, such as phrases like "regenerate response", are not present. The work demonstrates that generative AI is not polluting mainstream journals to any appreciable extent and that the overwhelming majority of scientists remain hesitant to embrace this tool for late-stage writing and editing.

4. Identifying Probable Dementia in Undiagnosed Black and White Americans Using Machine Learning in Veterans Health Administration Electronic Health Records.
PMID:日期:2023-10-19The application of natural language processing and machine learning (ML) in electronic health records (EHRs) may help reduce dementia underdiagnosis, but models that are not designed to reflect minority populations may instead perpetuate underdiagnosis. To improve the identification of undiagnosed dementia, particularly in Black Americans (BAs), we developed support vector machine (SVM) ML models to assign dementia risk scores based on features identified in unstructured EHR data (via latent Dirichlet allocation and stable topic extraction in n = 1 M notes) and structured EHR data. We hypothesized that separate models would show differentiation between racial groups, so the models were fit separately for BAs (n = 5 K with dementia ICD codes, n = 5 K without) and White Americans (WAs; n = 5 K with codes, n = 5 K without). To validate our method, scores were generated for separate samples of BAs (n = 10 K) and WAs (n = 10 K) without dementia codes, and the EHRs of 1.2 K of these patients were reviewed by dementia experts. All subjects were age 65+ and drawn from the VA, which meant that the samples were disproportionately male. A strong positive relationship was observed between SVM-generated risk scores and undiagnosed dementia. BAs were more likely than WAs to have undiagnosed dementia per chart review, both overall (15.3% vs. 9.5%) and among Veterans with >90th percentile cutoff scores (25.6% vs. 15.3%). With chart reviews as the reference standard and varied cutoff scores, the BA model performed slightly better than the WA model (AUC = 0.86 with negative predictive value [NPV] = 0.98, positive predictive value [PPV] = 0.26, sensitivity = 0.61, specificity = 0.92 and accuracy = 0.91 at >90th percentile cutoff vs. AUC = 0.77 with NPV = 0.98, PPV = 0.15, sensitivity = 0.43, specificity = 0.91 and accuracy = 0.89 at >90th). Our findings suggest that race-specific ML models can help identify BAs who may have undiagnosed dementia. Future studies should examine model generalizability in settings with more females and test whether incorporating these models into clinical settings increases the referral of undiagnosed BAs to specialists.

5. DLBCNet: A Deep Learning Network for Classifying Blood Cells.
PMID:日期:2023-04-14Blood is responsible for delivering nutrients to various organs, which store important health information about the human body. Therefore, the diagnosis of blood can indirectly help doctors judge a person's physical state. Recently, researchers have applied deep learning (DL) to the automatic analysis of blood cells. However, there are still some deficiencies in these models. To cope with these issues, we propose a novel network for the multi-classification of blood cells, which is called DLBCNet. A new specifical model for blood cells (BCGAN) is designed to generate synthetic images. The pre-trained ResNet50 is implemented as the backbone model, which serves as the feature extractor. The extracted features are fed to the proposed ETRN to improve the multi-classification performance of blood cells. The average accuracy, average sensitivity, average precision, average specificity, and average f1-score of the proposed model are 95.05%, 93.25%, 97.75%, 93.72%, and 95.38%, accordingly. The performance of the proposed model surpasses other state-of-the-art methods in reported classification results.

6. CompositeView: A Network-Based Visualization Tool.
6. CompositeView:一种基于网络的可视化工具PMID:日期:2022-06-14Large networks are quintessential to bioinformatics, knowledge graphs, social network analysis, and graph-based learning. CompositeView is a Python-based open-source application that improves interactive complex network visualization and extraction of actionable insight. CompositeView utilizes specifically formatted input data to calculate composite scores and display them using the Cytoscape component of Dash. Composite scores are defined representations of smaller sets of conceptually similar data that, when combined, generate a single score to reduce information overload. Visualized interactive results are user-refined via filtering elements such as node value and edge weight sliders and graph manipulation options (e.g., node color and layout spread). The primary difference between CompositeView and other network visualization tools is its ability to auto-calculate and auto-update composite scores as the user interactively filters or aggregates data. CompositeView was developed to visualize network relevance rankings, but it performs well with non-network data. Three disparate CompositeView use cases are shown: relevance rankings from SemNet 2.0, an open-source knowledge graph relationship ranking software for biomedical literature-based discovery; Human Development Index (HDI) data; and the Framingham cardiovascular study. CompositeView was stress tested to construct reference benchmarks that define breadth and size of data effectively visualized. Finally, CompositeView is compared to Excel, Tableau, Cytoscape, neo4j, NodeXL, and Gephi.

7. Optimizations for Computing Relatedness in Biomedical Heterogeneous Information Networks: SemNet 2.0.
PMID:日期:2022-03-01Literature-based discovery (LBD) summarizes information and generates insight from large text corpuses. The SemNet framework utilizes a large heterogeneous information network or "knowledge graph" of nodes and edges to compute relatedness and rank concepts pertinent to a user-specified target. SemNet provides a way to perform multi-factorial and multi-scalar analysis of complex disease etiology and therapeutic identification using the 33+ million articles in PubMed. The present work improves the efficacy and efficiency of LBD for end users by augmenting SemNet to create SemNet 2.0. A custom Python data structure replaced reliance on Neo4j to improve knowledge graph query times by several orders of magnitude. Additionally, two randomized algorithms were built to optimize the HeteSim metric calculation for computing metapath similarity. The unsupervised learning algorithm for rank aggregation (ULARA), which ranks concepts with respect to the user-specified target, was reconstructed using derived mathematical proofs of correctness and probabilistic performance guarantees for optimization. The upgraded ULARA is generalizable to other rank aggregation problems outside of SemNet. In summary, SemNet 2.0 is a comprehensive open-source software for significantly faster, more effective, and user-friendly means of automated biomedical LBD. An example case is performed to rank relationships between Alzheimer's disease and metabolic co-morbidities.

8. Google Street View Images as Predictors of Patient Health Outcomes, 2017-2019.
PMID:日期:2022-01-27Collecting neighborhood data can both be time- and resource-intensive, especially across broad geographies. In this study, we leveraged 1.4 million publicly available Google Street View (GSV) images from Utah to construct indicators of the neighborhood built environment and evaluate their associations with 2017-2019 health outcomes of approximately one-third of the population living in Utah. The use of electronic medical records allows for the assessment of associations between neighborhood characteristics and individual-level health outcomes while controlling for predisposing factors, which distinguishes this study from previous GSV studies that were ecological in nature. Among 938,085 adult patients, we found that individuals living in communities in the highest tertiles of green streets and non-single-family homes have 10-27% lower diabetes, uncontrolled diabetes, hypertension, and obesity, but higher substance use disorders-controlling for age, White race, Hispanic ethnicity, religion, marital status, health insurance, and area deprivation index. Conversely, the presence of visible utility wires overhead was associated with 5-10% more diabetes, uncontrolled diabetes, hypertension, obesity, and substance use disorders. Our study found that non-single-family and green streets were related to a lower prevalence of chronic conditions, while visible utility wires and single-lane roads were connected with a higher burden of chronic conditions. These contextual characteristics can better help healthcare organizations understand the drivers of their patients' health by further considering patients' residential environments, which present both risks and resources.
